Deposit before the first coat
An accepted estimate takes a deposit, recorded on the job with the date. The balance is the estimate less the deposit, and the record says so, so the final invoice is never a negotiation.
The job as one record
Prep days, coats done and paint used go on the same record the estimate was written on; done turns it into the invoice with the deposit already deducted. A change to the colour or a fourth room is a change order on the same page, priced from the same book.

Can I quote per room instead of per square foot? Yes. A room can be a line with its own price, and a square-foot job can be a line with its area and coats; the estimate adds them the same way.
